We can see when we run the JTS setup, we could see configure database, configure datawarehouse for each of the applications like ccm, qm etc..
What database stores and what datawarehouse stores? please suggest :)

The JTS and it's applications (e.g. RTC/RRC/RQM) have a database for their resources/artifacts. These resources/artifacts are Extracted/Transformed/Loaded (ETL) to the data warehouse for reporting (e.g. BIRT/IBM Rational Reporting for Development Intelligence (RRDI)/IBM Rational Insight).

It is correct. The data warehouse is for reporting that storing data from CLM server (by ETL) and historical data, it is required for DW reports.
