Embedded Link inside comment points to old DNG URL, how to change?

Whenever someone embeds a link inside a comment, the notification email link sends them to the old URL that we changed during 5.0.2 to 6.0.2 upgrade.  If you follow that same link from within DNG, it takes you to the correct, current link.

Any idea what is causing this, and how/where do I change it?

I find no place to modify the email template for DNG - a previous RFE was rejected. https://www.ibm.com/developerworks/rfe/execute?use_case=viewRfe&CR_ID=52911 So based on what you described, it could well be a defect. Please contact Support to confirm.
