Recently we upgraded from CLM 5.0.2 to 6.0.1 but now in 6.0.1 we do not see our custom report builder reports.

Anyone know how we can migrate those over?

During the upgrade if you use importReportsOnStartup parameter with the upgrade script it should import those reports. If you don't use this parameter, after the upgrade is complete you can log on to the report builder server at https://yourServer:9443/rs/setup and click Import ready-to-use reports.
