I added a custom attribute in RTC (version 5.0).  I then setup the attribute field in the Editor Presentation. I then set the permssions for the new attribute field.
Then I removed the custom attribute, and removed the field from the Editor Presentation.  However the custom attribute still shows up in the Permissions. Is it possible to make it so that the removed attribute does not show up in the Permissions for each role?

Unfortunately this is expected behavior as the archived attribute can be restored and it is still required if it is restored.
There is some discussion in this workitem and there is some explanation from the dev team:
