Its possible use custom ontologies in project areas configured as "Managed externally using import definition"?

I think you would not be able to use a custom ontology in a project "Managed externally using import definition", but I may be missing something.

What you certainly can do, is create Domains in DM for custom Profiles in RSA, and then import models that have such custom Profiles applied:
