I seem to recall getting email notifications from RTC when a work item was past it's due date. However, the projects created from my current process template don't seem to have this behavior. Any idea how to turn this on?

I am not aware, that there is a built in capability to send e-mail for over due Work Items. I know some customers have implemented extensions for scenarios like that. http://jorgediazblog.wordpress.com/2013/06/28/rtc-custom-scheduled-async-task-example-explained/ describes one approach.
