What's a Good Way to do a Backup?

Is it as simple as just copying a BuildForge directory and the database folder to a backup drive, or are there hidden files, and registry entries to worry about as well?

Stop Build Forge
Tar/gzip up the Build Forge directory and copy this to an offiste location (there are no registry or hidden files)
Make a normal database backup

Even if you were to misplace your backup of the Build Forge directory, it would not matter. Simply reinstall Build Forge and point it to your database. It works fine.

Just make sure you make backups of the database properly. Don't just backup a virtual machine, etc. because it is VERY sensitive about timings. Make sure Build Forge is stopped (I check to make sure no java or httpd processes are still running).
