Update project configuration process to include new features

I have some projects that started in 1.0 and migrated to 2.0 (full data migration using repotool export/import). I was told the migration was successful by our IT dept. The projects are based on the scrum process.
We don't see the new (to 2.0) work items types (Epics, Adoption, Track Build Item) in our projects. Should this type of upgrade add new work item types to existing projects?
If not, what is the proper way to make their project reflect the most recent changes made to the scrum process?

We're in the process of putting the final touches on a tool that will
help with this. Our goal is to have it available for download from
