CLM not working after restore of JazzteamServer folder and WAS profile.

After a failed upgrade form CLM 6.0.1. to 6.0.4 we rolled back by restoring DB2 tables to pre-upgrade version and then restored a full backup of the JazzTeamServer folder and the WAS Profile.
The application restarted and all looks to be up and functioning. We can log into jts/admin and see list of Project Areas but then get errors and are unable to log on to CCM/RQM etc also gets errors with verification of user profiles. But the LDAP link is all apparently working from JTS Server.
Can anyone suggest what we may have missed and what areas we need to look at to get CLM 6.0.1 back working and verified to allow us to do the upgrade again.
