I have two separate RTC installations, both running the same version. I would like to be able to create links between work items that are cross RTC instance (not just cross project area). Is this possible?

Yes, you can use the so called CLM Link types such as tracks/contributes to. See https://jazz.net/wiki/bin/view/Deployment/MultipleCCMAppsUserPerspective for more information.
