Could not initialize data area. Cannot clear preferences

I have a question regarding the following issue with RTC.

reported following error message: Problem running 'login': Could not initialize data area. Cannot clear preferences at ....\jazz-scm\scratch\0\.metadata\.plugins\org.eclipse.core.resources\.root
  Not logged in Jazz: Problem running 'login': Could not initialize data area. Cannot clear preferences at ....\jazz-scm\scratch\0\.metadata\.plugins\org.eclipse.core.resources\.root

This error occurs during logging in to the rtc using scm.exe (the version supplied with Visual Studio plugin). The sandbox is loaded before the login call, using Team Concert plugin in Jenkins. The issue occurs very seldom (1-2 per half a year) and unfortunately I do not have any logs.
Does anyone have any experience with this issue?

When this issue occurs, how do you recover?

The issue occurred during scm.exe login command. We do not really recover, just restart the SW build where this error occurred (which means shutting down virtual machine and starting it up again).

Hi Boris,
is rebooting the vm the only way to recover?
Does killing the build processes and restarting it have any affect?
Does changing the config directory that scm uses have any affect?  (I think this would be done by adding the --config <path> argument)
once the issue ocurs, can a test with lscm be attempted?
