Hi. We renamed JTS URL to http://rqm/jts from https://rqm:9443/jts... but when we using repotools-jts it still tries to connect to https://localhost:9443/jts ... is there any configuration file that needs to be changed ?

Perhaps your using a repotools command that logs in. In that case you need repositoryURL to be set. See https://jazz.net/help-dev/clm/index.jsp?re=1&topic=/com.ibm.jazz.install.doc/topics/c_repotools_overview.html&scope=null as an example.
