You can disable auto check-in through the preferences panel, under Team
-> Jazz Source Control -> Check-in Policies

When auto check-in is disabled, you can use the Pending Changes view to
manually check your changes in.

Does the manual mechanism allows comments?

Yes. You can organize your changes into change sets and add a comment
to those change sets using the Pending Changes view just as with auto
check-in.
