There are 17 timelines present but while generating  Estimated Vs Actual Work report I can only see 9 timelines. I am unable to see the specific timeline foe which I want to generate a report.

what is RTC version? Estimated Vs Actual Work report is a data warehouse report and you need to make sure DW is configured and data collection jobs is required to run successfully.

Usually, if you can't see some data like a timeline or a team area in reports, there is no data associated to it. With respect to the data collection jobs, they run nightly. If you do nightly backups/shutdown, make sure to put the execution time in an area where this can finish.
