I started a project using the Eclipse Way. When I create "iteration plan" for a team, by default, "Top" and "Defects & Enhancements" folders are created.

Is there a way to customize the project so that I can control what folders to be created? Can it be further customized what folders to be created for each team?

No, that is currently no possible. Feel free to file an enhancement request.

However, you can rename the current folders and create new ones using
the context menu actions under Folder.

When duplicating a plan you can duplicate the folder structure as well.
