You provide no information about what <ou are doing. Anyway, if/when you run https://my.server.company.com:9443/jts/setup, JTS will have to synchronize the new Administrator user with the other applications that are registered. If there are communication issues this could come up.
I agree with David, especially since the information you provide is insufficient to act on it.
