For RTC 6.0.3 is the Plain Java API documentation applicable to the Server SDK for extension development, or is there different documentation to cover the Server Java API?

Looking for the full API documentation for creating extensions.

Is there a PDF version for printing?

The server API is not officially documented and considered unsupported. You use it on your own risk.
Having said that see https://rsjazz.wordpress.com/2015/09/30/learning-to-fly-getting-started-with-the-rtc-java-apis/ for how to get started. It also links to a workshop you want to perform.
