How to properly link DNG artifacts to stories & collections

In DNG we tend to work mostly within modules. As part of a release, users create a collection that is linked to the RQm test plan.
Users are having problems linking between the requirement, user stories and collections.
In a Collections view , they display implemented by links.
The scenerio - a user links a story to the module artifact. The Collection does not display the link. If the user links the story to the base artifact , the collection displays the link.
From within a Collection - they can only link to the base artifact and not to the module artifact.
We implement/test based on the module artifacts not the base artifact.
What is the proper usage scenario to get the Collection correct?
