Preparing to upgrade from CLM 4.0.3 to 5.0.2 - Install iFix006 server patch and start up before running upgrade scripts?

We are planning to upgrade from CLM 4.0.3 to 5.0.2.  We want to make sure that we avoid the issue described in Defect 343736, "All Project Areas are deleted during upgrade to RDNG 5.0.2 if finalizeApplicationMigration is rerun following a failure".  So, we're planning to apply iFix006 during the upgrade.  Do we need to install the server patch and then start the CLM tools up in some manner in order to apply the server patch prior to running the upgrade scripts?  Or, can we just install 5.0.2, install the server patch, and then run the upgrade scripts all prior to bringing the tools and WebSphere back up.

As long as you apply the ifix to your environment immediately after the the new installation of 5.0.2 and before any migration activities are executed you will be in good shape.
The main thing is to make sure the patch exists in the patch directory before the first start
