Is there a way to prevent authenticated users from access to the source
repository while at the same time allowing them access to your workitems
and user stories? If so how do I configure this?

We don't support restricted read access in 1.0. (I guess this is a faq
by now.) You can use process permissions to control write access.

Hi Kai / Mark,

Do you know if there is a solution for this by now (if so, what is that?)  Thanks

The best known way today is still to split the project into one for work items and one for SCM. Use the project area Acess control to restrict access to the SCM project to the users you want to allow access, for example only allow read access to project or team members there.
