Hello,
Is it possible to access the RTC repository through a Java application (for example a batch) and manipulate the checked in deliverables and work items etc.?

Yes. The API is called Plain Java Client Libraries and can be downloaded on the All Downloads Tab of the RTC download pages. Beginning with 3.x there is a javadoc as well. This interface is almost identical to the SDK client API.
