This is default behaviour. The reports filter out the Work Items filed against archived categories. To make the reports include them, select the 'Include Archived' checkbox from the 'Reports' menu.

Also, if you are using Insight and not RRDI, this is a setting in the data model that you can update in Framework Manager. In the Parameter Maps you can update the "Show Deleted Records" parameter and re-publish.
