Is there a way in RTC by which we can find the file/directory last modified by the user before he left the organization.

FORUM ADMINISTRATOR / FORUM MODERATOR / JAZZ DEVELOPER
In the Eclipse client, select the Search -> Jazz_Source_Control -> Change_Sets
operation. That will give you the option of searching by "owner". If you get too many hits, you can narrow the search with the "created after" search term.
