IBM Infosphere Data Architect (IDA) .ldm files

Hello, I have a reverse engineered physical data model that I used to transform to a logical data model.

I want to enrich this logical data model with certain information that can not be gotten from DB2 catalogue tables and I asked IBM Bob if it could update the logical data model (i.e. the specific .ldm file) with data from directories in my laptop.
It does create a new and updated .ldm file (after backing up the old one) that looks about right, but IDA doesn't show any of the Entities anymore. Only a package called Package1 with only an empty Diagrams folder in it.
Question is: is the .ldm file faulty because IBM Bob made a mistake (I asked it several times to make corrections and each time it went to work and found and fixed something) or does IDA do checks on timestamps associated with the .ldm file with internally saved ones (or something with checksums or something like that) which would render any "externally" updated .ldm file useless for use within IDA?
