where to add WAS shutdown Script in RHEL 6.2

Are you using WAS classic, or Liberty?
If Liberty, here is a Linux system.d unit file that will do the startup/shutdown for you.
I don't know why you need to create a script. If all you want is start and stop your WAS profile when the Linux system starts and stops, you just need to register the WAS profile as a service - same on both Linux and Windows.
