One of our users accidentally created a couple of plan items instead of
tasks. How does one close the plan items?

It depends on the <workflowDefinition
id="com.ibm.team.workitem.planitemWorkflow"> from the Project
Specification. In the Out of the box spec that I used, the Close action
has a dependancy on the Plan Item being in a committed or deffered state.

Instead of closing them and reopening task for them you can change the
type of the work item from plan item to task.

No you can't. Or at least I couldn't in M3. And I found some
documentation that said that that was by design. Have things changed in M4?

Yes, things have changed in M4 ... you can now change the type of a
workitem (and you are correct that in M3 you couldn't).

.... as long as you have permissions to do so.
For M4 we've introduced a permission action for this.
The Team Advisor will let you know if you don't have permissions.
