JAZZ DEVELOPER
If you delete files or folders from your Eclipse workspace after the've been loaded from your Jazz repository workspace, then we detect this and show them in the Pending Changes view. You can backout of them easily by discarding the entire change-set or by undoing individual file/folder changes within the change-set. If you want to delete a project from your Eclipse workspace and have this reflected in the repository workspace, run the Team > Delete from Repository... action from the project in Eclipse.

You mean you deleted part of your Jazz workspace from another client? RTC
will detect that it is out of sync and will prompt you to reload if that
happens.
