The "Include Archived" was not persisted.
In 4.0.3 it has been made a Server wide configurable attribute called "Include Archived Reporting Data" default value: false and can be set for the server in Advanced properties.

The reports when displayed have the Checkbox which use the default behavior of the server, it can be set/unset by the users as needed.

We also have the option to get a result set "includ(ing) the Archived" after the reports have been run. What I mean by this is that earlier to 4.0.3, if you select "Include Archived" and then run the report, all the other users who are running their reports would have infomation pertaining to "Archived items". The New change in 4.0.3 allows you to select "include Archived" after the report is run - making this  option (Include Archived) Report specific.
